When you mention the advanced transfer case, I didn't think there was a choice with the manual transmission. I have the base Black Diamond with the only option being a trailer hitch. How would I tell if the transfer case is advanced?
The Advanced 4x4 system has an electromechanical transfer case with a mode called
4-Auto (4A on the GOAT mode dial)... which is an AWD-like mode. If you don't have 4-Auto, then you have the standard electronic shift-on-the-fly transfer case.
The Advanced 4x4 system is included with the Sasquatch package as well as the Badlands, Everglades, and Wildtrak trims. It is an optional upgrade on Black Diamond and Outer Banks.

Anyway... 2.3L manual transmission owner here. Personally, I stick the transmission in neutral to complete the shift—even when the vehicle is moving. I find that the shifts are a lot smoother that way.
